ルウムの大敗でも連邦軍が諦めなかったからだよ…
宇宙戦力壊滅でも継戦しますよって言ってきた
一方ジオンも宇宙戦力の損失は大きく宇宙から一方的に地上攻撃する余力は無い
（ついでに南極条約でも禁止された）
なのでジオンとしては次善策だった地球降下で直接連邦叩くしか無かった

対ジオンで攻略に水中戦力必須な重要拠点でもあれば重視したかもしれないけど
そんな拠点無かったからしょうがない

最初のコロニー落としが原因になってる
オーストラリアに落ちたアレで既に海路や艦船は世界的なダメージ喰らってて
戦時中の復興は無理と連邦はリソース最低限で抑えた
それとジオン水泳部のメイン種目は揚陸なのでほっといても陸に上がってくるから防衛は陸でやればいいし
無理に海で迎撃するにもわざわざ水中戦するより対艦武装ある航空機に任せた
それでも戦時中はアクアジムら若干連邦水泳部作ってはいたが急造品で信頼性低かったから
戦後は技術蓄積すごかった＆揚陸より水中作業や湾岸警備向きの水中ザク系改良や生産に絞った経緯の連邦水泳部

マジレスするとジオンは北米のキャリフォルニアベースを無傷で手に入れた
元潜水艦や船舶の工房だったので開発が容易だった
そして水中用MSはビーム兵器の製造に有利だったし
ベルファスト基地やジャブローを攻めるのに水陸両用MSは有効
まったくもって論理は破綻してないな
